My favorite is a Star Trek: Enterprise episode called "Regeneration". It tells the story of what happened to the Borg that survived from the movie Star Trek: First Contact.

For me it would have to be "The Menagerie" - the 2 part story where they re-worked the pilot episode and included Kirk's predecessor, Captain Pike.

I like the episode where Picard is stranded on a planet with an alien that only speaks in metaphors. I can't remember the title though... =)
