Meh, I love all of them, so hard to make a list. I could squeeze the Mortal Kombat in the list, and I'm getting the Shiro edition soon as well and Mass Effect from France and some other stuff. Argh, just remember Little Big Planet 2 which I love.

Here is my list...it must have a clean front/back/inside artwork for it to even considered to be on my favorite list
1. Nano (unique texture, debossed/embossed, clean front/back/inside artwork)
2. Deus Ex (clean front/back/inside artwork, a very sexy cover)
3. Last Story (clean front/back/inside artwork. debossed, soundtrack disc, amazing artwork)
4. Need For Speed Undercover (clean front/back/inside artwork, bonus DVD, actress Maggie Q in the cover)
5. Final Fantasy XIII-2 (clean front/back/inside artwork, Lightning is beautiful in the front artwork)

I don't have many so I don't have to choose between too much but mine are:

2. Need for Speed: Undercover - Vibrant colors.
3. The Last Story - Awesome outside and inside artwork.
4. Uncharted 3 (Blockbuster Italy) - No inside artwork, but I really like the covers.
5. Tales of Vesperia - Great game and a charming design.

Oh, yes!
I don't have that many, so it might be something of winner by default. But here's what I like (in no particular order):
1) Final Fantasy xIII-2 - really beautiful, only negative is UPC on back
2) Uncharted 3 - not rare, but pretty well done
3) Batman: Arkham City (Joker edition) - I'll take the Joker since he's so iconic, but any of them work. Big Batman fan
4) Sonic Generations - it's G1, but otherwise very well done
5) Skyrim V - I have the G2 one, very simple yet effective
